These applications help integrate projector files into the native OS, as well as doing a few rather nice tricks. Unfortunately the effect on performance and questionable cross compatibility, discounted their use.
Apollo is Adobe's answer to bringing Flash to the desktop. While still in alpha, its feature list is shaping up nicely. Adobe promises Apollo will work seamlessly on Windows, OSX and Linux. Apart from a speed boost (which is always welcome) the new SoundMixer method stands out as a potentially great addition. This new function reads audio data at runtime allowing for the creation of audio-driven animations.

For the first time (with Flash) it is possible to visually display the waveform of sound. The flash blog has some great examples of the functionality.
